Squirrels enter my attic at night. Now I have micro organisms all over my house especially in my kitchen.

My house is infested with them. They get in my eyes while sitting on my couch and when I open my pantry doors then are on my face. Is this squirrel hair or what? This has been going on since July 2013 when I replaced my air unit with a used one?
